I'm setting up our boat for dual spinnaker poles.

1. When I add the 2nd Foreguy do I want to run it to the same side of the cockpit or to the other side?

2. I've seen 2 ways of connecting the spinnaker cars on the mast with a) line and b)rod, any suggestions which you prefer?

Use the rod... and make sure its long enough...

If the upper pole is released while the lower pole is still connected... and the upper pole topping lift is let go... while the now loose pole is near the headstay... and the pole lift is loose so the pole butt ends of the two poles are very close to each other... you are quite likely to break the butt end of one of the poles. I have seen this happen more then once. Using a rod to keep the butt end of the two poles apart... say by at least 1 foot... avoids your ending up with a broken butt end of the pole. If carbon fiber poles... you can so so too easily break a pole by getting them too close to each other.

On the two foreguys... normally I have a double ended foreguy with the bitter ends coming down each side of the cabin sides to cam cleats. When using two poles, I "reverse" the foreguy so the two bitter ends go forward - a bitter end tied to each of the two poles with just a continuous loop in the cockpit. Works great - and simple to do without having to add extra hardware just for the race. You might think the double block on the foredeck is an issue leading foreguys in two different directions... but its not a problem. Works great.

We used line to join the cars together.  As long as there is any tension in your adjusting line, the cars will be spaced just fine.  And it's easy to fix if you get it wrong at first.

As to which side to trim the foreguy from, it's probably a matter of taste.  I suppose if it's on the same side, then the trimmer can see the pole more easily, and the foreguys will not cross.

In my day, things weren't so new!

2-pole setup

We use a rod to space the pole cars on our 2-pole setup on Recidivist.

Regarding the foreguy setup, I agree you probably want the tail on the same side as the pole it's controlling so the person tending the guy can reach it easily.
